i think you just need lots of clones for it to take the explosions so ninjas like naruto do well
It certainly helps to distract the exploding spiders that can kill/cripple your character, which, when coupled with Tobi's augmented Ignition debuff whenever you hit him with Taijutsu, c*most certainly end up to two characters (and your chances of eeking out the W). It's not, however 100%, since the spiders can pick and choose their targets from anywhere, and, as of now, there are precious few Mysteries that can prevent/eliminate those threats on the first round (Tobi can maybe dodge it, though). I eventually beat the Instance with a team of:
Zabuza X X
Azure Fang Naruto 3* X
Kakashi X X
Azure Fang setup, since both Tobi and Deidara are immune to debuffs, was retooled for as much lifegain as possible:
Regenerative Healing Jutsu (mass heal/cleanse)
Healing Jutsu (single target heal/cleanse)
Chakra Dissection Blade (chases Kakashi's Lightning Blade - Twin Lightning Shiver, sets up High Float)
Healing Tips (all healing gets +40% boost)
Soul Absorption (MVP skill; recover 20 chakra, gain 10% HP every time one of your units dies in battle)
Summons: Kamatari (chases Zabuza's Water Style - Water Dragon Jutsu and Naruto's Rasengan/Rasen Shuriken Jutsu)
Clones + Soul Absorption = lots of free healing and free chakra. Makes a second round jutsu spam possible.
Though I did beat the Instance eventually, it took a lot of losses to figure out a good enough setup to do it in, and even more losses to figure out the actual strategy. Assuning you have enough health and/or luck to survive the opening salvo, your main target is going to be Tobi; targeting Deidara with Mysteries is dividing your forces, since your normal attacks are just going to hit Tobi (and get your team ignited) anyway, so it's best to get him out of your hair ASAP. I finally lucked out and still had all four of my team intact and plenty of charka to use next turn, so I just lowered the boom on Tobi and beat him up as much as possible. I was able to get him gone in three turns.
Note, Naruto doesn't have any Chases, but he can get your combos going pretty reliably. With the extra chakra that's flowing into your meter, he should be able to put out two a turn until he gets KO'd (and he's likely to get KO'd quickly, too, since he's Wind and you're taking lots of Fire dmg).
