I've been playing around with Itachi. Here's what I came up with.
1. Akatsuki Duo Formation

Controls: Imprison from Fire main and his clone. Sleep from Itachi and Main. Ignite from Tobi and Itachi. Chakra leech from Kisame. Mirror Genjutsu.

I found out that the key to using Itachi is to set up a formation such that he can safely lay out Tsukuyomi. To prevent the opponent from erasing Tsukuyomi with another barrier, I placed him on the last move. This also works well with his standard attack, which puts the target to sleep.

I've chosen Fire main's 3rd mystery for 2 reasons. (1) I c*e it on the first round. (2) It has no chakra cost. That means with only 20 Chakra points available on the first round, I c*e both fire main's and Itachi's mystery. This is important because the enemy usually includes one interrupt/acupuncture ninja in his team. Before using Itachi's mystery, I target fire main's mystery at that ninja. This forces him to interrupt my main and use up his chakra points. Then in the following round, I can initiate a deadly combo with Tobi, and cut down the enemies with 80 chakra points Kisame.

2. From Foes to Allies Formation

Control: Sleep from Main and Itachi. Imprison from Fire main and clone. Blind from Asuma. Interruption from Iruka.

Again I've put Itachi on the last move. Asuma's passive provides 40 chakra points on the first round. This means that I c*e all mysteries except that of Asuma, which is perfect for protecting Itachi's Tsukuyomi. With the barrier, Asuma can spam his mystery without cooldown every turn. Iruka provides extra defense to the entire team (Itachi has Konoha attribute!).

3. The Arsonist Quartet

A formation that I want to try for fun. Basically this formation spams ignite all over the place. On the perfect timing, Deidara will be able to bomb all 4 of the enemy ninjas! :)
